I've long been pretty annoyed by this, but you can override with
--localstatedir on the ./configure line.  Bear in mind that it
also uses $(prefix)/etc/X11 by default, unless you pass it
--sysconfdir=/etc.  I'm very tempted to bludgeon a patch that sets
localstatedir=/var and sysconfdir=/etc when prefix=/usr, into autoconf
upstream.
