Mmhh... perhaps the dependencies it carries when you're not using gnome? And 
also, if you use metacity under KDE you lose the integration of kwin (global 
keyboard shortcuts, etc.). And metacity does not suit everybody's needs.

IMHO it makes so much more sense for compiz (and composition managers in 
general) to be agnostic wrt the window manager.
