I think it looks really good. I have gone ahead and added directories 
Xfixes and Xdamage and also added them to the script.

One minor point: Should the package names in the "proto" direcotry be 
"<extension>proto" instead of as now "<extension>ext"? I think "proto" 
may be a little more clear.
