Is there also a difference in CPU usage as reported e.g. by top? If so,
comparing system profiles obtained with perf, sysprof or oprofile between the
scenarios might point to areas that could be improved.

Otherwise, maybe try comparing the distribution of CPU clock speeds / C-states
between the scenarios.
