same problem here ... using xf86-video-ati from git and xorg-server-1.8.0,
randr 1.3.
XRRGetOutputPrimary returns 0.

[    20.860] (**) RADEON(0): Option "PreferredMode" "1280x1024"
[    20.860] (**) RADEON(0): Option "LeftOf" "tft-monitor"

...

[    21.048] (II) RADEON(0): RandR 1.2 enabled, ignore the following RandR
disabled message.
[    21.053] (WW) RADEON(0): Option "PreferredMode" is not used
[    21.053] (WW) RADEON(0): Option "TargetRefresh" is not used
[    21.053] (WW) RADEON(0): Option "Primary" is not used
