Do any modes other than 1600x1200 work on the problematic DVI port?
xrandr --output DVI-0 --mode 1280x1024
or
xrandr --output DVI-0 --mode 1024x768

Also, you can try disabling coherent mode:
xrandr --output DVI-0 --set coherent_mode 0
xrandr --output DVI-0 --mode 1280x1024
xrandr --output DVI-0 --mode 1600x1200
