    Use a more informative shell command wrapper

    This new version returns the output of both stderr and stdout, as well
    as the return value. It also decodes both returned strings.

    Rearrange command intersection tests.

    There are three sources for commands: jhbuild, internal, plug-in. All
    three sorts of possible intersections are tested now and flagged as
    error.
