How about:
  * -config can be specified multiple times
  * directories can be specified as well as files
  * any specification on the command line overrides the default
  * the default is $(sysconfdir)/X11/xorg.conf:$(sysconfdir)/X11/xorg.conf.d

That should generally DTRT.
