I tried it with AGPMode commented out, and the freeze still happens. 

So far Blender is the only application I have this problem with, but I'm
not really a heavy 3D user.

It should be, I believe GDM renames the log file to .old when I start up
the next time.

I also tried tailing the log file over ssh when the freeze occurs, but I
couldn't see any additional output.
